Oh the wonderfully cliche, "why are you doing this?" monologue. I'm sure every villain secretly looks forward to the day their arch-nemesis says those words.
I actually wanted Haibara to react more dramatically to the person betraying them but I'm also trying to keep their identity secret for the time being. Conan will have a much better reaction.
I will just go with the plot hole that perhaps Haibara was already starting to suspect this person.
